I doubt you will find any one site that carries all of the comics, especially since most are well out of print. But you can get the trade paperback collections easily from sites like http://www.tfaw.com and http://heritagesource.com/ the last of which also carries tons of other cool Japanese books.

Hi Gamefreak www.milehighcomics.com has 90 percent of the Usagi Yojimbo comics from all three publishing companies (ie Mirage, and Dark Horse).
Usagi Yojimbo issues 10 and 25 from Fantagraphics Books are my favorite stories in the comic.
*sigh*
I wish i had money to buy usagi. But im lucky there is another Usagi fan where i live who sells the comics after they have read them to a book store, where i can buy them for 65 cents.
Which is good because at Books and Bounties (the anime/comic/book cool place shop thingy) they cost from $5 - $8. And i dont have a job and dont get heaps of money.
