For me one of the saddest moment was the part when Mariko said to Usagi tha the have to leave because she is Kenichi's wife and they can't be together. Maybe I'm too romantic ( :P ) but it was very sad part.

The end of "Runaways". Stan knows how to tug on the heartstrings when it comes to romance and I think he did it better here than in any other place. Usagi and Kinuko's relationship is still one of my favorites in the series. The very final panel of the story, hinting that Kinuko may still long for Usagi in the present day, was the final gut-punch that really made it for me.

The death Mayumi.

Usagi had really fallen for her that was obvious to me. Hence his use of a second stroke to kill Shizukiri. The second was for vengeance.
