Usagi Yojimbo DojoBoard

Recently, I have been trying to finish my Usagi collection (Usagi and I both seemed to jump around a lot for a while) and a problem arose...

The Dark Horse series has a three issue miniseries, with each issue numbered 1 of 3, 2 of 3 and 3 of 3. Are these issues separate from the ongoing series? Did the ongoing series restart numbering or merely continue with #4?

Issue #4 from Dark Horse Comics immediately follows the third part of their Usagi Yojimbo three issue mini-series.

When I first contracted with Dark Horse, it was for a six issue run--a three issue Space Usagi story which I had already started on, and three issues of UY. By the time the first issue had hit the stands though, we had already agreed to make it an ongoing series. We just continued the numbering.
