An Usagi tour of Japan! Recommendations?

This is going to sound very geeky, but...I have an opportunity to go to Japan next year for quite a long period of time, with a lot of flexibility in the schedule. I'm not very good at all on historical Japanese geography...but nonetheless, I'm actually somewhat interested in the possibility of planning out an "Usagi tour of Japan" :)

But, of course, again I don't know much besides what I read in Usagi. Does anyone have any recommendations of significant (or even not-so-significant, but still memorable) historical locations from the series that are still worth seeing today? The only I've listed down so far is Atsuta Shrine.

Shimonseki might be a good site for a UY tour of Japan since the Battle of Dan-no-ura took place nearby.
