I bought an Issue of UA, before that the most caught up was Dule at Kitanoji Where I read Katsuichi's friend agree to train Shunji, and yet Shunji is still walking with Katsuichi.
Also, Nakamura asked that his daisho be passed to Jotaro, why did they leave them behind at the temple until now?
Just a little confused.

In the most recent UY issue (I'm tempted to say 75, but don't hold me to that), Jotaro does wear Nakamura's swords (after he breaks his bokken) and they are, shall we say, a wee bit big for him, so Katsuichi put them in a safe place until he "grows into them."
As for Nakamura agreeing to train Shunji, I have no idea. I suppose you could say that now that Nakamura is dead he can't reall train Shunji at all (unless he comes back like Obi-Wan Kenobi)

Ooooooooh....well, I still have no idea. I seem to remember Isao...he was the one who dueled with Katsuichi and they both wound up hurt the next morning, correct? And Jotaro commented how they must have both ran into the same door? Ah, yes...it's all coming back to me. But maybe Isao meant that for when Katsuichi was done with his instruction, or the next time they dropped by his place.

Isao does offer to take Shunji as a student in Crow part 1, to which Katsuichi replies, "I may take you up on your offer...perhaps when we return this way."
Katsuichi oviously does not want to make a quick decision, but left his options open. He makes that decision by the end of Duel at Kitanoji. He also spent a month traveling with Shunji. We are not privvy to most of that month, but part of it could be discussing his decision with his now former student.
There was also some subtle resentment being fostered between Shunji and Jotaro (mostly on Shunji's part). Look at his reaction to the news that Jotaro was to inherit Koji's sword. It's not the joy as reflected in Usagi's face, or the pride as in Katsuichi's words. It's almost a stunned surprise that Jotaro would receive this honor.
As for the sword being left at the temple, Indiana got it right when he said the swords are still to big for Jotaro to carry around. He and Katsuichi will take them back to the mountains, but Jotaro will have to grow into them physically, spiritually, and in ability.
