Ninja...for I am partially one. I'm still considered to be a Henin in my Dojo, but my current "ronin" ways to live have pulled me away from a training and to pull a trailer. <sigh> However, it doesn't mean I don't rumage through my books.
Yes, the Ninja were used to do deeds and fighting that the Bushido code could not touch, much less descry it in the mind. What most people don't realize that like the Samurai, the Ninjas had three colors that they were destigiushed by. For instants: a white art of Ninjutsu are your warrior monks; those who would only act if themselves were acted upon. Pretty much don't be looking for aid from these folks. The Black art is what the myths are about; silent killers, no mercy, hired assassins. Then you have what I'm influenced by and that is the red art; we serve the imperial family, and we are forbidden to be employed to be assassins. How much of this is forklore by my dojo's teachings or what is true, I can't say for certain, but most of the information and sources this comes are factual.
Now to pin on those who will win. Let me bring about these two points: Ninja proof house, and Yamibushi!
Most fuedal lords constructed houses that were Ninja proof. This is being that the samurai had made his own house with trap doors, nightengale floors, and accessible roofs that only he and his guards would now about. Thus, once an intruder breaks in while the lord slumbers, the Ninja would still be away from his domain, and at a great advantage; mostly thinking the house "is" like any other.
Yamibushi: Mountian Warrior, or to others, monk warrior. But both are still in the hills. Most Ninjutsu art comes from the mountains due to some families having to flee from assaulting samurai. There they lived and perfected their martial art. It also makes it harder for the samurai to gain victory in these parts, being the Ninja lives there.
Really it comes down to the land you keep, and the skill you master. Luck only comes from the mistakes of your opponent. The only unfair fight is the one you loose.
i voted for samurai, in 1v1 combat samurai is better. In bigger fight i don't know. Not very much samurais are able to deflect shurikens, so if we take "common" geishu samurais ninjas are better.
Fun topic, my opinion is that you have to compare people instead of arts. This way would beat that way just doesn´t work for me since in the end the circumstances and the abilities of the individuals matters more. And even when everything seems to be certain, fate may turn everything upside down, like Usagi slipping in the mud, or Jei being struck by lightning.
Another fact sometimes overlooked is that at least some ninja where also samurai, one famous example being Hattori Hanzo, the head of Tokugawa Ieyasus secret police. I think it would be hard to get a straight answer from him!
I would say I´m a samurai though!
But so would a ninja...
