So, I have read the fantagraphic era books, I have read the 7 omnibus from dark horse, after that I’ve read volumes 29, 30, 31 because they haven’t been released in omnibus format yet , and I am currently waiting for the release of volume 32 that comes out in July, After I finish volume 32 I’ll start the “The Hidden” 7 part series and so on.
Except “space usagi” , “senso” and the TMNT crossovers, Is there anything else in the ongoing series that I have missed to read?

For ongoing series, I think Yokai is the only one you missed. So, if you pick up the Usagi Yojimbo Saga Legends book, that will give you Space Usagi, Senso, and Yokai. With the TMNT book you mentioned, I think you're about covered for Usagi, though Usagi does appear in a short 2-page intro for The Sixth Gun Deluxe Edition, vol. 4 (that's not part of the ongoing series, however).
If you want to read Stan Sakai's other works, then you should get The Adventures of Nilson Groundthumper and Hermy, as well as 47 Ronin.
Were you interested in all of Stan's stories, or only Usagi Yojimbo ones? There are a few short non-Usagi stories Stan has done (Mouse Guard and Rocketeer just to name a couple).
